You will need to turn it off in order to earn “ Hiccup in the Giddyup” and “ Take a Lickin’” as those require you to take damage. This will not disable Trophies or Achievements. You can turn on invincibility at any time from the settings menu. You won’t be able to collect them all until after game, but as long as you’re thorough in the areas, you’ll find these rather easily. There are a lot of collectibles to find, but the areas are not that complex, so these shouldn’t take you too much time to find.
